Overview Researcher in Software Development for Large-Scale Mass Spectrometry Data Analysis (MetaRbolomics4Galaxy) Institute for Biomedicine at Eurac Research is looking for a highly motivated researcher to join the Biomedical Informatics Group as part of the MetaRbolomics4Galaxy project. MetaRbolomics4Galaxy is a DFG-funded research project run by IPB (Computational Plant Biochemistry, MetaCom Center) in Halle, Germany, and Eurac Research (Institute for Biomedicine) in Bolzano, Italy. The aim of the project is to develop modular, interoperable R packages that can be integrated with new user-friendly visual data processing applications for metabolomics data analyses in life-sciences, which can be used locally, in the cloud and in the Galaxy workflow system. The successful candidate will focus on implementing improved data representation and storage modes for large-scale mass spectrometry (MS) data that allow efficient and fast access to data subsets, and on developing improved and interactive MS data visualizations. In addition, the candidate will be involved in project-specific training and outreach events and will work collaboratively with the MetaRbolomics4Galaxy project developer from IPB Halle in Germany. The candidate will be working under the supervision of Dr. Johannes Rainer, co-founder of the RforMassSpectrometry initiative, developer and maintainer of several R packages for MS and metabolomics data analysis and member of the Bioconductor Community Advisory Board. The Institute for Biomedicine is home to an international and interdisciplinary team of scientists, students and support staff, integrated in an excellent network of national and international partners. Responsibilities Development of software to simplify and streamline access to public, remote and cloud-based MS data, including annotation libraries as well as raw MS data. Support for, and integration of, established and upcoming MS data file formats (mzSpecLib, mzTab-M 2.0) into the RforMassSpectrometry/Bioconductor package ecosystem. Implementation and performance evaluation of alternative data structures and storage modes for MS data (such as Zarr, Apache Parquet among others). Integration of RforMassSpectrometry-based data analysis workflows and functionality into Galaxy. Improve interoperability of MS-related data analysis software and libraries. Help planning, organizing and leading a project-related hackathon. Requirements PhD or MSc in a relevant field of research (Bioinformatics or Computational Biology). Extensive experience in R or Python software development. Understanding of types and properties of mass spectrometry data. Experience in, and understanding of, MS data analysis. Experience with R shiny, ggplot, plotly, or packages from the RforMassSpectrometry ecosystem as well as the Galaxy data analysis system are an advantage. Proactivity and the ability to solve problems independently. Ability to work in a distributed, multidisciplinary research environment. Excellent written and oral communication skills in English.
